Not necessarily, the computer that speaks for and controls the ship could easily be viewed as the mind or soul of the ship. With that mind set the A.I. could have easily adopted the ships name or a variant of it.

True. I dunno. I can't shake the want of having it have a separate name. Kind of like MU-TH-R aboard the Nostromo (And I have a very loose grasp on the concept (thanks wikipedia), as I have not seen Alien, And I doubt I will)

I can understand that, as a writer you know what you want and trying to deviate from that is just not what you want for your story. So I have another question: Is this program unique like cutting edge tech only on the USS Indagatio or is it something that is found on most ships, like how Siri is on most Apple phones?

It's a standard model with specific assets for it's purpose.

Ok so that is a logical reason for it not to have a name derived from the ship name. Do you have any names that you like? I could try to make anagrams out of them. That might get us moving in the right direction.

What other words could work for the N and A in Sona?

Yeah I know those ones were weak… Next-generation maybe? The N in that one is just an adjective so it's relatively interchangeable if you have any ideas and the A is a noun, if that helps find any word thats a better fit.

Aid maybe?

Okay, which sounds better? Systematic Onboard Network Aid, or Systematic Onboard Nexus Aid?

"I am the Systematic Onboard Nexus Aid, Also referred to as S.O.N.A."
"I am the Systematic Onboard Network Aid, Also referred to as S.O.N.A."
They both sound really good, but I have said them out loud a few times, Altho I find network is easer to say, but Nexus sounds a little fancier. After looking at the differences between the words, I think Nexus is closer to what you are after, but I might be wrong because I don't know all the details.
