Start by identifying the main features of your universe, and go from there. Is the population the most prominent thing about it? The towns? The landscapes? Alternatively, it's always fun to name things using google translate or greek and latin roots.
When I want to name stuff, I either use google translate or just look at my keyboard and put letters together to make sounds that then turn into words. But I try to make them not sound too much like people/places from other books.

I like to use old obscure words. Like Shakespearian english, or Roman and Greek myths. The less common, the better.
I agree, older, less common names brings attention to the name. It becomes unique to your book and no one else's. The fantasy name generator works too though if you don't want to have to research anything.
